The taillights are different, but you can swap the older lights in the new bed or vice versa.
The fuel doors on a 1999 through 2010 ford super duty box are round whereas the 2011 2012 2013 2014 2015 2016 ford box has a rectangular fuel door making room for the option of DEF on a Powerstroke diesel model.
You will also notice the lip above the rear wheel well on a 2011-16 f250 box is more pronounced and you can run your finger in the body line.
The 1999-2010 Ford box will have a smaller, smoother transition near the wheel well arch.
When it comes to the tailgate, you can actually run the old 1999-07 tailgates on the newer 2011-16 beds with the swap of the driver side bed hinge. You can also put the newer 2008-2016 Super Duty stamped tailgate with or without step on an older 1999-2010 Super Duty box doing the same swap.
